Mikroflóra je společenství různých druhů mikroskopických rostlin, příp. jednotlivé druhy. O mikroflóře se hovoří zpravidla v souvislosti s určitým ekosystémem, např. půdou (tzv. fytoedafon), vodami (jezero, rybník, řeka, vodní nádrž, oceán…), vnitřními orgány člověka a živočichů atp.
